Now Endocrisis have a map with saving progress. You can play the game and complete stages or defeat bosses in any order.

When you stop shooting, the whole spaceship is covered with armor that blocks any impact and decreases your energy bar.

It is clearer to know the number of enemies to destroy on each stage to power up your ship. Each stage has a different powerup
